Run it with a 640x480 resolution to have no borders.
However it might be possible that your system / video card driver does not upscale but shows borders on its own. In this case it's a monitor/system/driver setting.
I assume that your monitor/system tries to keep a 1:1 ration so the image is not stretched (assuming that you have a widescreen monitor). In this case you should be happy about the borders because stretching would probably look worse than having the borders.
@ Black Wolf: I think you can keep the exact 640x480 resolution with the compatibility option of Windows.

All worked fine until i had win 8.1 update, then i had black borders in left and right side in my cs2d
Go to the driver properties, set full scale and done.
Or switch first to a lower resolution (1024x768 for example) and put full scale and after that change to the native resolution simple as that.

@ DC: I think he's talking about the case when you enlarge the whole game. At that point all sprites are bigger if you play fullscreen and there's no black borders. You just play in lower quality but on fullscreen. I had that on my laptop in the past. Corrrect me if I'm wrong, Black Wolf.
