However it might be possible that your system / video card driver does not upscale but shows borders on its own. In this case it's a monitor/system/driver setting.
I assume that your monitor/system tries to keep a 1:1 ration so the image is not stretched (assuming that you have a widescreen monitor). In this case you should be happy about the borders because stretching would probably look worse than having the borders.

@user Black Wolf: I think you can keep the exact 640x480 resolution with the compatibility option of Windows.

Go to the driver properties, set full scale and done.
Or switch first to a lower resolution (1024x768 for example) and put full scale and after that change to the native resolution simple as that.

If you have black borders anywhere on the screen, just install drivers to your monitor (not to graphic card!). Search in google for: <monitor model> drivers, then find there your OS (Win 8.1) and install it. Done!
